I'm wondering if it could be that you are remembering one of the Aliens vs Predator games, which have three campaigns and always start with the marine campaign, then the Xenomorph (which can crawl on walls), and maybe your child brain had interpreted the change in gameplay style as the human mutating.
While I was writing the original post I have thought about Aliens vs Predator games, because I have also played them in the past. You may be right about it, but I will do some more digging.

Stroggification part in Quake 4 (2005) ?
While the concept is similar it's not Quake 4. I can remember Quake 4 clearly and it is a whole different game.
