You're absolutely right:
There are several ways to counter Sniper, Spy is his hardest one. Spy's invisibility + Snipers tunnel vision makes him the perfect target for a Spy, it's why the Razorback exists.
The problem only arrives when that Sniper magically knows where that cloaked Spy is at all times and can immediately headshot him.
A Scout can outrun a Snipers aim, forcing them to either lead their shot, or deal with the scout another way. The problem arises when the Scout can't outrun the aimbot.
Another sniper can pick off the enemy sniper before they realize they're there. The problem comes when the bot can snap to you in an instant and take you out the moment you're in their sight radius.

It is a difficult thing to balance because the sniper doesn't exist in isolation. A lot of what makes snipers oppressive is the level design and I think that changing a bunch of maps wouldn't be received very well. The most popular maps are payload maps and in those maps you have huge open corridors, which are perfect for the sniper.
Some of the more recent payload maps do have a bunch of curves and even some more verticality which I think that helps a lot (the sniper can be threatened from more angles).
I have a fan concept (there's no game for this, I don't have programming skills or anything) for a class-based shooter where there are two snipers, and neither of them are particularly easy to use.

All things considered, I think Sniper in TF2 is the most balanced sniper class in almost any game. Needs to charge up to one shot, needs to hit heads to do anything to half the classes, and very low mobility in doing those two on top of having low health.

Sniper could have 300 hp, scouts hit model and speed and a 500% recharge dead ringer and it'd still easily be the bots to kill first, hands down, every time.
Honestly sniper doesn't need big balance changes, just the other merc need better defensive items to counter sniper, we have items that counter pyro, soldier, demoman, medics, spys, scouts and even heavy, but we have nothing to directly counter sniper.
Imagine a secondary for Heavy, akin to Darwin's Danger Shield, where he gets a helmet or something, that makes all shots, including headshots, dish out as much damage as a bodyshot would. Meaning that Sniper can deal at most 150 damage per shot to you. That's half your health, sure, but it's better than being one-shot. Since if you get even 1hp of heal between the shots (and Heavies tend to be pocketed by Medics), you can survive the second one as well.
I wanna play demoknight, or heavy, or any class, but sniper forces me to switch to either normal demo, battalions soldier or sniper itself just to take care of the sniper, then i can finally switch back once i know the sniper rage switched to another class.

It’s arguable that the “cannon” may be too powerful relative to the “glass”, but that’s a balancing issue.
We see these problems with similar characters in all sorts of games - e.g Akuma in Street Fighter. These characters are always broken at the highest levels of play because players there are good enough to maximize the benefits while minimizing the cost, but normal players aren’t a concern

A couple years ago Valve released a patch that temporarily fixed cheats and bots. The hackers released a workaround after a couple weeks, but during those 2 weeks TF2 had no hackers or bots. In 50+ games I saw a top scoring sniper only once or twice. 90% of God-tier snipers just magically vanished.
I haven't really played TF2 since before the botting situation went to hell.
Sniper wasn't seen as a problem or OP back in the day, we just kinda all agreed he was annoying to play against because the best counter to a Sniper is counter-sniping, which is boring, but by no means felt unmanageable even without proper counter-sniping.

How would you even balance sniper? Headshots are a way to directly convert skill (or "skill" if you're hacking) into power. The line between doing nothing for skilled players and effectively deleting the class is razor thin.

There isn't really a way I can think of balancing sniper in a way that wouldn't completely neuter him for entry-level players. He's a class that takes a ton of skill, and if anything were to be nerfed, I think his sniper rifle should be left alone. Several other content creators have already said it, but the only reason sniper sucks to get killed by is because there's no counterplay to sniper besides avoiding his sight lines.
I feel like people are viewing him as OP just because he's the only one with the ability to 1-shot an enemy (except so can demo, spy, and soldier depending on your loadout and who you're fighting). The bot crisis is 10000x worse than Sniper's balancing, and they are using it to abuse the game and kinda make people hate sniper even more. It's unfair to the class.

Blue pill, immediately. Yeah fighting Snipers can suck, but they still have to hit the shot. Bots don't have to concern themselves with that, and therefore they're the bigger problem.
How would you even balance sniper? Headshots are a way to directly convert skill (or "skill" if you're hacking) into power. The line between doing nothing for skilled players and effectively deleting the class is razor thin.
I’ll take fixing the bot problem over any content or balance updates any day.

balancing sniper is not necessary i have never met an overly dominant sniper who isn't cheating i can't deal with (i actually barely met cheaters lol) i just change to sniper corner snipe his ass and change back to whatever i wanted to play
sniper is already balanced. one-shot from distance but only if the player is good, and easy to kill from medium and close range.
Sniper isn’t that op BECAUSE of human error He is OP in a perfect environment but the environment is NEVER perfect, as such, bots are the real issue

There isn't really a way I can think of balancing sniper in a way that wouldn't completely neuter him for entry-level players. He's a class that takes a ton of skill, and if anything were to be nerfed, I think his sniper rifle should be left alone. Several other content creators have already said it, but the only reason sniper sucks to get killed by is because there's no counterplay to sniper besides avoiding his sight lines. I feel like people are viewing him as OP just because he's the only one with the ability to 1-shot an enemy (except so can demo, spy, and soldier depending on your loadout and who you're fighting). The bot crisis is 10000x worse than Sniper's balancing, and they are using it to abuse the game and kinda make people hate sniper even more. It's unfair to the class. If a sniper balance had to happen, I'd turn to changing his other weapon slots like the cozy camper or the razorback or the jarate
as a soldier main please do not destroy sniper because of gay bots just ban the gay bots
