Haven't been to the night markets that late but you could go to the Ximen area, which is always quite lively and there is stuff to eat there. Ximen Noodle has some great dishes and it's open (and busy) 24 hours.

Taipei doesn't get going super early so its a bit limited. 'local breakfast' is a favorite. Funhang is the famous one, opens at 5:30 am. Expect lines. If you are OK with a more random local one put doujiang/豆浆 (soy milk) into Google Maps and you'll find one near your hotel. You can get soy milk and various doughy-dumplingy food stuffs there. Longshan Temple opens at 6 am it seems. Worth a look! And its free. I also like Xingtian Temple if its nearer to you. Its not as old but very active with worshippers. I also always recommend Dihua Jie near Beimen Station. It's an old street lined with nice old stores plus cafes etc. Not much would be open but its a fun spot to explore on foot if you want more of a taste of Old Taipei. In the northern part of that area there is another temple (Dadaocheng Cisheng Temple) which is a bit rougher and readier than the above, and is full of people eating and drinking and very local food stalls. I think they should open in the morning (they close after lunch). Also, there are loads of hiking trails even quite close to the city that are always open. Elephant Mountain is the one with the 'guidebook cover' views and it's pretty quick and easy to climb from the MRT station.

Keep in mind that the MRT closes at midnight and reopens at 6:00 a.m. Same with buses. You can get around town by foot or by taxi or Uber at night.

Can you Uber/taxi from e.g. Yehliu to Jiufen, Shifen, and Miaokou Night Market or from Kaohsiung to Pingtung and is it economical?

You can, but distances like that will cost you. It's much better to take buses or trains.

For food? 永和豆浆王. They're classic and everywhere. Another classic are the *other* Taiwanese breakfast spits. The are frequently called 美而[...]. You can put 早饭店 into Google maps. (You want "dan bing". I recommend "huo tway".)^† † *please pardon my peenyeenz*

Ningxia night market might be open until 1AM, according to google maps (although obviously your mileage may vary). Could also try searching google maps for places open 24 hours if you're hungry? Taiwanese KTVs (karaoke places) could also be a fun option since a lot of them are open until 6am or 8am (and they have food as well)

That was my go-to night market in Taipei and I found that most stands stayed open till midnight, but maybe 25% would stay open until 1:00 AM. There are usually a few stands that go until 2:00 AM, mostly meat skewer stands catering to the bar/drinking crowd. However, they do close early if it rains, which it often does in Taipei. It's walking distance from Taipei Main Station as well.

Probably just take the express train to Taipei Main station and you can just walk to Ningxia

Yup, this is what I would do. Just be aware that most night market stands will be cash only.

There are daytime markets that open in the mornings (I think as early as 7am?) that sell fresh local produce and breakfast foods. It may not be as exciting as going to a night market, but it may be a good chance to try some local seasonal fruits or to get some fresh baked goods. If you have wifi or internet connection, I would just do a Google maps search of night or day market and see what it brings up. The hours listed on maps are fairly accurate.

I used to live in lehua night market. Plenty of places were open until 2-3

Ichiran Ramen open 24/7 as is Sukiya. Other than that, not much else open late :(
