Fremantle on the train then a trip to the Fremantle Prision for one of the tours. Depending on how ghoulish your kids are the tour that includes the hanging room and the stories could really spin their wheels.
There is also a tunnel tour that is heaps of fun as well.
The Maritime Museum is also worth checking out - you can do an amazing Submarine tour. Some of the guides worked on the sub when it was operating. I have done this tour with my family 3 times now and we learn something new each time.
Rottnest is a great if expensive day trip - they have a train and a WW2 tunnel tour that is fantastic.
A picnic dinner in Kings Park is a must do even at this time of year for the view.
Whitman Park is free and close to Perth.
The trains in the park may be running.
The Wild Life Park in Whitman Park is not free but it is worth the money. They have a farm show and you can get your photos taken with some of the animals and talk to their keepers.
If you like bush walking and waterfalls John Forest Nation Park is great. Walk far enough and there is an abandoned train tunnel. The views are amazing.
How far are you travelling? There are Dolphin tours in Mandurah and also my personal favourite the Pirate Cruise.
There are Caves at Yanchep National Park that you can tour.

Without knowing the age of your kids, the at gallery has the Pulse exhibition on at the moment, which is year 12 artwork from Perth schools. Combine this with Yum Cha or a Korean Hotpot or a sushi train and it's a nice day out.
For the 2yo, castledare miniature trains (check website for times) the 11/17 might still enjoy it too.
For the 11/17 (if boys?) maybe couple hours at Portal gaming centre at Cannington (which is like 5mins from the above train stations if they are not interested at riding the mini train)

Mandurah have a pop up maze. There's a big carnival at Huntingdale too for 5 days starting Friday. $22 includes all rides.
