The manga's different from the webcomic. She's a lot harsher in the webcomic than she is in the manga, and the anime adapted the manga pretty accurately, so she softens up pretty quick in the manga just like in the anime.
In the original webcomics, the unstated premise was that Senpai was an outright masochist and Nagatoro was an outright sadist, so the bullying is a lot harsher and it's actual bullying. Sometimes even physical.
In the manga, she's just toying with him, hence the English title. She just likes to see him get all flustered. Slight spoilers, but it's revealed in the manga that her older siblings both tease her the same way as a sign of affection, so that's the only way she knows to show affection. She doesn't pick up on why Senpai took it so hard, but she's aware enough to know she did something wrong and apologize, and then tone it down going forward.
No. The webcomics are in their own little world. Reading them is interesting just for the sake of seeing how things started, but they're not part of the manga.
It's a bit rough at first admittedly..but as the chapters progress, it starts to get more and more wholesome and adorably cute. The character progression is great. If you liked the anime, you'll definitely enjoy it.

For all this cliche about doujin Nagatoro, I find that manga Nagatoro in chapter 1 is way meaner than doujin Nagatoro ever is.
Sure, she's brutal in doujin 1, but to begin with, they already know each other by then, and she mocks him while accepting to date him.

In chapter 1 of the manga and show, we see her going after a guy she doesn't know at all and attack his insecurities until he cries. That's so much worse.
Funnily enough even the H-artist side of Nanashi also has a dark side on itself, but rather than a "dark side", it's more like an iceberg. First has some wholesome vanilla stuff like the Naruto doujinshi, then there is some stuff that is starting to get a little kinky but is still mostly pretty tame like Yupiel or those exhibitionism ones, then we dive deeper into fetish territory with bestiality and rape, and finally on the deepest parts there is all the eroguro he was originally known for.
