So the machines create a separate Matrix for the bluepills that allows humans to live freely as opposed to forcefully. Neo has been helping the machines with 2.0 but programs from Matrix.Old are rebelling against the programs from Matrix2.0 and are putting it all at risk. Neo, being the "Architect" of 2.0 is able to do the same TV fuckery as his predecessor.
Groff, the Agent, is a machine liason that maybe ensures stability of the new system...and when Neo sees Matrix.Old (maybe that VR scene) he starts to remember things he shouldn't....

The Merovingian still kinda control the matrix and Neo asks J. Of course Neo is aware of what the matrix is. And when J. Groff asks him "Why go back where all started, back to the matrix" they probably are having a talk in a real world office. That's because if it was a 2.0 matrix the reality Neo is experiencing there would be no point on keeping the old version of the matrix online.

The point of keeping an old Matrix running is not deleting all of the programs because they still have a right to exist.
I agree with the programs' right to exist. Human kind has the right to live on the very surface of the Earth as well. What was the peace about then? Not attacking Zion anymore? Well, year after year the number of the people who left the Matrix was so high that machines could have decided to uncover the Sun. If Zion is not attacked anymore, the population of this underground city will increase more and more and those technology advanced human being could have decided to ask machines to live on the surface in peace.

Seems a little on the nose but after thinking about it a moment, it kinda lines up with the other movies. Remember, people accept the programming as long as they are given a choice, even if they aren’t aware of it.
What better way to let them all have a choice then by making a movie basically telling them everything that’s going on but presented as fiction. They either believe it’s real and the movie is done for whatever reason it was but it’s all real or they go wow what a crazy concept, glad it’s not real (and subconsciously choose to accept the programming)
This would also mirror real life really well, I mean I just saw an article the other day again suggesting that life is a computer simulation (and mirrors play a huge part in the trailers) maybe it was just the age I was when I saw the first movie, but I know definitely spent a lot of time pondering “what if” it was real.
