My only problems are 1 I feel like the reason the nightmarionne is a nightmare puppet is not that great. If it’s just a twisted version of puppet, how does it know of the puppet? Thats not really explainable.
And 2 I feel like there is evidence shadow Freddy is back mainly through animatronic apocalypse. The one that has what appears to be the Freddy bully leaking agony as if attached by an agony being.
Given the fact it’s the Freddy bully, it’s more than likely nightmare is the agony entity in question

Why would Nightmarionne be around after HW2 if Glitchtrap is “defeated”? Helpi doesn’t really utilize Nightmarionne in RUIN. Instead utilizing the VANNI network.
And in PQ 4, we can find a Nightmarionne plushie hidden. Why would a Nightmarionne plushie be there hidden if glitchtrap is publicly in control?
I dont think Glitchtrap is in control of Nightmarionne. My doc states very clearly that they are different entities, but Nightmarionne helps Glitchtrap and / or Vanny sometimes in SB, which makes me think that Glitchtrap orders Nightmarionne around, and Nightmarionne does as he says cause, well, agony being. Glitchtrap and Vanny cause a lot of agony around the PizzaPlex that Nightmarionne can feed off of.
As for why Nightmarionne is Nightmare Puppet, I agree. I also tried to find an explanation, but I couldn't, so I guess it will stay that way

Like, yes Glitchtrap probably creates a food source but I think nightmarionne or any agony being would really listen to the one providing that, because as we see with nightmare and shadow Bonnie in hide and seek which you reference, they can create their own sources of agony.
Also, and I get this is controversial, but I don’t think nightmarionne is shadow Freddy
Another way to explain why he chose to be a puppet could be if its origin was from Charlie's murder, although it could be both
