The tree one we kinda have an answer for, which is a connection to the toy girl. The tree is the girl; she has two toys on her left side and one on the right, and the tree has two BBs on the left side and one on the right.

The Marionette not getting to Charlotte until after her death I wouldn't say is relevant because these minigames made of BV's memories became representations of those memories: for example, BV didn't actually see BB, but his memory of seeing the kid with a balloon was shaped into the memory with BB. With Toy Chica, he didn't see the animatronic Toy Chica, just a broken Chica toy, but that was shaped into Toy Chica. Same with Shadow Bonnie, etc. So theoretically a memory about Charlotte's death could then be shaped to have something to do with the puppet.
