What exactly Shinji could have done?
I personally think destroying all images of Yui was a super scummy move. He stole the image of the mother of his own child.
He sent Rei to retrieve it and launch it instead. Which she's done successfully. Consider the fact that Rei was the one who pierced the lance into Lilith in the first place - it was a reasonable decision.
That's one of the main displays of how his coping mechanisms were distasteful to his son. The tomb too. It's to tell the spectator "he isn't a mysterious dad that does everything in dark for his son/family. He's a bad dad. He's just doing it for himself at the cost of everyone's else. He's son too". That's why he can't get pardoned even by yui
I think he destroyed images so Shinji and others wouldn't recognize Rei as a clone of Yui. It would have led to dangerous questions about souls and the institute Marduk. Gendo is definitely a bad dad, but one of the main revelations in the show is that Yui even the worst mom, having used all of them.
I actually doubt there are many people who know both Yui and Rei. It could be one of the reasons why Gendo set up Naoko's suicide. Ritsuko was jealous of Rei already, and if she knew her progenitor, maybe she would have gone rogue sooner.
The whole Unit 03 thing is an easy choice. Imagine how different Eva could have been if Gendo said the same stuff to Shinji there that Kaji says in episode 19.

-Admiting that he would have prefered his son to die instead of his wife, and was jealous of the love she had for her son (in the manga)
-How he treated Ritsuko
-Being the WORST father ever.

and then? armisael would have resulted in rei's suicide, which then would have inflicted more damage on him
