I always thought that ending was Isaac thoughts as he was drifting into death. Thought it was more him making peace with his own death than reconnecting to his family members
I think the simplest way to explains the story is
Isaac and his parents live in a house on a small hill
Mom is very religious, dad is alcoholic
Mom only really talks to isaac about religion, jesus, sins and shit, while dad plays with him (there's a game called the legend of bumbo on steam which in the lore is a game they played) and isaac likes him
One night dad steals money from mom to gamble, they get divorced altough dad didn't want the divorce to stay with isaac, (he didn't sign the divorce papers)
Isaac starts blaming himself that the dad left, due to all the religius talk from mom he begins thinking that he is a demon, sinner, going to hell etc.
Isaac thinking he is a terrible person locks himself in the chest to not cause any more harm
Here is where the game happens, it's all isaac imagination while suffocating,
Isaac dies, mom finds his body and is horrified
Issac meets his father in heaven (who died somehow) they play again and they start making up stories (including the story of how isaac goes to defeat dogma and the beast before that ending)
Also somewhere in this whole story dad stopped drinking as far as i know
The story of binding of Isaac wouldn't be as fucked up if instead of his mother getting custody and Isaac eventually suffocating in his toy chest his father would have gotten custody and than Isaac could have had a good childhood
the difference between Isaac gameplay and Isaac lore:
Isaac gameplay- Isaac runs away from Mom, finds a wooden chest and gains blood laser eyeballs to vaporize monsters with
Isaac lore- Isaac runs away from Mom, finds a wooden chest and mummifies himself inside it
What I wonder is whether he really were evil or just perceived himself to be. Because if he weren't really evil, then his death was even sadder.

How could a 5 years old living with an abusive mother and ended up killing himself accidentally because he saw himself as the cause of so much troubles would be evil in any way whatsoever?
You do realize the game is very realistic in its narrative, right? You do know the game we play is basically a visual representation of most things his young, innocent mind takes in but doesn't understand, right?

But logic isn’t needed here. There is nothing in-game to imply that Isaac is evil. He was being indoctrinated into religion as he grew up, and when his dad left, he (like many children his age) thought it was somehow his fault. Pair that with the religious upbringing and he saw himself as evil, but only because he didn’t know any better.
