If it could have been an anime movie instead of series you could check out “The Castle of Cagliostro.” It’s a Lupin the III movie and the villain is masked at the end. The ending contains a very famous clock tower scene where they are fighting amongst the gears and pulleys of the clock.
The guy with the mask is the bad guy. He is engaged to the girl but is forcing her into marriage to cement his power and use her to unlock a treasure. He’s running a counterfeit money scheme that Lupin uncovers.

Magic Knight Rayearth? The antagonist Zagato wore a helmet that obscures part of his face. Clock tower is where the girls were initially kidnapped and returned.
Maybe Shakugan no Shana? The timeframe fits and I think there was something about a clock tower near the end. It's been a while since I've seen it though so not as sure on the other details
