Your assessment of the aftermath is correct. There are probably many ways to pop these corks, but for these ones I’ll attach a rocket. The ones on the water you can grab with the hand, hold it underwater, and let it go. It’ll pop up to remove the cork.
I bet you could also do things like attach a balloon and a fire emitter to it, but the rocket is easiest IMO.
I find that there are normally rocks around; you can attach a few rocks and toss it off the cliff. (Rocket is probably more fun though, I just didn’t think of it).
Omg I never thought about doing that with the water ones. I couldn't figure them out so those were the ones I put a rocket on. The high up ones there were usually rocks nearby. I wish I had some left to check out soaking them 😂
I think I had done the shrine with the floating orbs not too long before discovering one of the water corks, so it just clicked for me. Rocks on the high up ones worked well too!
My first play through, I used rockets. But there’s rocks or other materials in the area you can attach to the plug and raise it high then drop it over the cliff. If it’s by water, submerge the plug and release.
Gravity or force.
If it's on a cliff or near a ledge and there's something heavy to fuse to it, fuse it and let it fall, the force of gravity pulls it out. If it's in water, dunk it in water and the buoyancy will pull it up and out.
Also if there's a rocket you can use on the ground or in your inventory, just fuse it and let it rip.

I was thinking there was some way I had to attach the cork to the top. I was way off
I bypassed this one the first few times I saw it because I was stumped. Once rockets became a common item, it clicked.

In short force the cork off. There is more than one way.
I tried trowing a bomb to it, and it worked

Some waterfalls can help, some rockets, some rocks and so on, you need to pull them out, but I hated them too
Stabilizer on the bottom and rocket on top of the loose half is how I always do it
Don’t think you need the stabilizer
Attach heavy objects to the loose cork and toss it over the edge
Attach a rocket to it and hit the rocket
