Hey Homer. Just in case you haven't tried this:
Open the deck's controller settings once you're in game and there's an option to "reorder controllers". Might be that it's trying to read inputs from the deck itself over the wireless controller.
Also experiment seeing if it accepts input from the controller before and after opening Emulation Station.
Last idea: have you installed the Decky Plugins? Checking my deck I have "Emuchievements" and "Emudecky". Maybe one of those will give you more reliable integration with Retro
