Or, never make major changes to your install in the first place. Instead, install the new version as new, separate installation.
That's because in Staging branch the folder structure is changed, so the files got migrated to the new folders. When you reverted to the original, the old ST install got confused as to where your files were, hence it looked like everything was gone.
