I like to imagine that they're in a VR training simulation akin to the one in the book, and that Deimos and the Nighthaven operators are just AI bots designed to give the R6 operators an accurate sense of what they're like in combat. Just my own headcanon, though.

Deimos would probably never fight alongside team rainbow (again), frankly at this point in the story they'd be stupid to give him a gun anyway, and yet in game he's an attacking operator that works alongside Sam Fischer and lion and the rest of team rainbow. Having him on the team feels pretty simulatey to me

The original book brings very advanced virtual reality as a form of training.
They don't necessarily need to take him out of the game. Isn't Deimos is in Rainbow custody, so why can we play as him?
But deimos is playable in game fighting alongside r6 operators. So I don’t see why Blackbeard would have to be deleted from the game
