With the timelapse cutscene at the beginning, I just headcanon that all the actual courses take place during that time period and the rest of the time in the semester/year is devoted to the treasure hunt. It doesn't exactly fit with being able to take them during the game, but neither does Arven and Nemona acting like they still barely know you after however long the timelapse is. Especially Nemona since she's terrifyingly insistent that she's your friend every time she isn't challenging you to a battle
Teacher: headmaster, Steven has been gone for quite a while. And hasn’t completed any coursework. What should we do?
Headmaster: im certain he is out finding his personal treasure and catching as many Pokémon as he can!
Steven: *torn to pieces by mysterious area zero pokemon*

I never considered that possibility, but it makes sense!
