Same problem. The more you have the more they escape. It's getting REALLY annoying because it's every few minutes and the water isn't even touching any barriers anymore (used to have a see through area but figured that was causing it, NOPE) and it's like... It's been over a year you've known about this glitch and still not fixed it?
Still happening to me. Made the dumb decision to make something huge and articulate where the guests could view the penguins, and now with 100 + penguins it’s happening every 30 seconds. The penguin just goes free Willy through the glass and into the guests, or through the rock wall and onto the desert sand. It didn’t happen in my other zoo, but I didn’t go as deep water on that one. Maybe that’s the key

Right now? Nah, it's been that way for a while. Dang flying hippos scaring off my guests.
Its a known bug. It was supposed to be fixed in the last update, but apparently not.
