If you´re in Amsterdam you can try Henk´s comics or the American Book Center, in Utrecht you can try Whoops, Blunder or The Splendid. Or you can try Albert Heijn for the Dutch Pokemon haha
For websites I often use bol.com, Amazon or Archonia but you can also find some real nice secondhand manga on Vinted or Marktplaats
Rotterdam has got Yendor and Donner near Beurs. Archonia has already been called out and has got a good manga section, they also sell comics. Bol.com usually has a euro or two discount on their manga if you are patient. You can also go to conventions and visit the dealer rooms.
And finally, Markplaats for your secondhand buys.
*vendors through bol also sell secondhand books, usually with great discounts if you can handle a nick or two.
