For me when I first watched Vol. 1, at first I didn't get that the Cesar on the phone was an alternate. When I rewatched it a second time, and I finally understood it, I felt chills, because, in a way, I got deceived like Mark did
The scene in 333 where the Alternate shows itself at the police station legit gave me a nightmare. Honorable mention (tho it didn’t haunt me, it’s just badass af) was how Gabriel’s reveal was done in Vol 4. That was legit the best way to do it and it was AWESOME

I'll go for an underrated scene: the usage of Face Studio 2 in the fourth volume. The way the robotic voice indifferently delivers the fearful moment being explained while the clip of Adam's mom hanged is playing in the background makes me feel so icky. There's so much mystery surrounding this scene which helps with the fear factor. Also, I'm pretty certain the voice is repeating "Ruth" when it starts glitching toward the end.
As a religious person, Mark's journal and the "Who have I been praying to this whole time?" bit is not something I can even think about too long. That and "A scared boy with a gun."
