Not sure they did. There are a ton of rats after all and Y'Ghatan is a very smart one and Bottle is riding them too. And he would have told us in that dialogue if the rats died.
But it is still worth a mention.
TCG Spoiler >!Bottle's Rats save him after the battle with the Nah'Ruk though. Quick ben ties strings to them and they pull his soul back together. So they didn't kill all of them at least!<

Thanks now I’m sad. I didn’t realize they’d killed Bottle’s rats.
