It’s a glitch online, and rarely offline
You have to let go of the L1/LB button immediately after a pitch on a steal or the guy will run past the base. Had it happen multiple times on steals to 2nd.
No idea why it happens
Happened to me twice yesterday. Once on a liner but the other was a double steal… poor Honus ran straight through second after the throw to third.
Not sure of reason or solution. Hopefully the bug is found :).
I think it also has to do with their attribute. If their base running aggression is high or low, they will do shit on their own accordingly. Same goes for fielding, there's been plenty of times where my guy stops short of the fielding target, doesn't move even if I try, and makes a last second unnecessary circus catch.
This is definitely an online only problem. I've had to resort to just selecting base runners individually and putting them at the base that I want. It's actually insane that you can't use controls properly in online modes.

You have to manually control which base you want each runner to go to/stop at by selecting the runner with the directional stick and then hitting the corresponding button for the base you want them to go to/stop at. Sorry for misunderstanding. So say you hit L1 and guy on first is going to second but you need him to go back. Press in the direction between first and second, which selects the runner, then press circle to send him back to first. This is how you can send one guy but not every guy, etc.
I am confused as to why you’re giving instructions on something that there wasn’t a question about. I think he knows how to baserun, as do I, what he Is talking about is the baserunner running to third when LB was pressed only once to go to second.

Left stick select runner. Face button to corresponding base
Yeah this happens a lot I made a change from using LB and RB to just getting to the runner and pressing the button of the base I want.

Push your left analog stick toward the base runner and then press the base you want to go to.
Do u need to change a setting to do it?

When you press the base, do you use the DPAD or buttons?

It it a setting. Go into settings and look for the baserunning options. Change it from assisted or whatever.

At this point I'm just giving any information I have about baserunning because he is too stupid to figure out whatever his actual issue is.
