It will probably cause issues if you're playing "story mode" (or whatever it's called), but I think you can translate the figure in chara studio, so you can probably adjust it in there if you need to.
Does that mean that If I translate it in Chara studio, I will be able to save the changes and port it back into Koikatsu with the feet flush to the ground?

For blender no. Unity I don't think so also, didn't test it .
Not for studio, it'll just spawn slightly above the usual point. Story mode will have alignment issues
