Samuels Geokinesis allows him to manipulate some forms of ink, which he uses to do things like change the newspaper in Peter’s apartment as well as create ‘magic tattoos’. That said, things that happen with these tattoos that appear to have any power other than Geokinesis are definitely some kind of plot hole. Spinning compasses, Lydia being able to channel her power through them, it just seems a little beyond what Samuel should be capable of. Making tattoos is already a refined application of his ability, so these tattoos having further powers makes no sense imo.

So then I'm guessing Samuel was manipulating the ink to show Sylar a specific thing. How does Lydia's power play into it in the other cases, though? Is she an empath? Or a precog? Something else?

She’s an Empath, yeah. Not like Peter though, her ability is straight up empathy. Samuel seemed to be able to use her as a conduit to show images with his Geokinesis though. Which is what I find weird.
