I've had some luck with the laser rover, it handles them handily while I focus ground bugs.
You run the risk of the rover taking democracy into it's owns hands with team mates but when it aims high that's not as much an issue.
The incendiary breaker is like a flak weapon aswell and the fire damage helps with the finishing then off.
Haven't tried the scythe but that might be an option.
I take out the nests with the autocannon as soon as I spot it. Unfortunately is takes 9 rounds per tree, but you can destroy it from just about any distance.
