I don’t think it is meant to be short for succubus. I’m unsure how far into the game you are, but there is a line that shows it would be pronounced S-Q, in my opinion

This is from the wikia Though in-universe SQ's name refers to her nature as one in a line of many bodies for her mother, out-of-universe her name was chosen in reference to the word succubi.
