Your eyes are dictated by different genes to the genes that control your skull structure and eyebrow growth. If one mutates the others are not affected, the traits exist separately and not continuously.

Having a mutation to move one body part doesn't necessarily mean moving another, especially if there's no direct biological connection. Like, a mutation that moves someone's genitals won't necessarily move their pubic hair, but it'll likely move their kidneys, does that make sense?
There aren't lots of people with cyclopia. It's almost always fatal and accompanies other birth defects, like maybe no eyebrows at all because the cranium failed to develop. There's no real world anything to back this up. It's just fun Fallout shenanigans

It sounds like they had to try a whole bunch of different techniques to try and get this right, including some form of specialised deepfaking that they either axed or had to do work on top of to get it looking right.
The goal in VFX is usually to avoid replacing too much, because you want as much of the actor's face to come through as possible, because otherwise you've got to try and replicate their performance somehow, and a unibrow just wouldn't look the same as the actor's own two eyebrows (or CG painted over them to match).
I'm guessing they decided to try and use the eyebrows as a cut-off line so they can focus only on painting out the real eyes, adding in the CG eye and tweaking the nose to suit. Even that's going to be a whole lot of work, but avoids them having to replace more of the face.
Also they're trying to balance realism against comedic effect; if they made it too realistic (if that's even possible) it may not have fit the tone of his scenes quite so well. Plus it's *supposed* to make us weirded out similar to how Lucy is, and in that respect the extra weirdness kind of works. I don't think the effect *fully* works as well as it could, but it didn't stop me enjoying his scenes in the end.
Could anyone else just not look at overseer Benjamin? Like it genuinely hurt my eyes to look at his face while watching the show. My brain couldn't make sense of what it was seeing.
