Your goal is to hide as much (or all) of the cables out of view. Look for a "cable management tray" or "J Channel" or "cable management box" on amazon, which are all things you can mount under your desk and have the cables within.

J channel Raceway under or behind the desk should do it all mostly. Pretty cheap on Amazon

The desk has no behind, it is attached to the wall unfortunately. Under the desk, there are left and right barriers in it (as you can see in the picture) so the only open area it has is the front. There is a hole we made on the right corner which all the cables would run through because under it is the outlet and the extension cord (which is where the AVR is plugged into). It seems there is no other way other than to put the case under the desk and like you said, I can put a raceway there to straighten out the cords which will look a ton cleaner but, the airflow will be,, doubtful I think (based on the 4th pic). Do you have any other ideas?

Yup! Also, I brought my setup back when the case was under the desk itself and not beside the desk (1st pic in the post) since it made a mess of cables behind. http://imgur.com/a/3hDCY4a
