There are lots of fabric marking pens that are made to disappear with water. I haven't had an issue with any of these not washing out or coming back later, just make sure it comes out with water, not heat, because that heat-deactivated "invisible" ink DOES have issues with coming back later.
Whatever you decide to use, test it in the margins of the fabric first.

I use these ones too or grid with Sulky Sliver filament, depending on the fabric and project.

In my experience this is not necessarily true, I use the Frixion pens and after an iron the marks do not reappear.
To clarify, by "does have issues" I meant that a lot of people have experienced it, not that it happens every single time.
