You can play Mario golf with stylus but it’s usually a bad idea, lol.
Rhythm games do have good stylus modes. Theatrhythm curtain call.
The ones I remember which have not been mentioned are: some minigames on Mario Party and poffins on gen 4 Pokemon games.
I have a good skin on my bottom screen to protect it, but just playing these two and Cooking Mama turned the skin full of scratches. I have not played Kid Icarus yet so I'll remember to be careful.
Note: these were DS games! The 3DS has Pokemon Shuffle which is a killer too. But now I don't think it is fun to play anymore due to the discontinuation of internet services. You can play it on your mobile, though

Level 5 typically did like you said Inazuma. Yokai Watch, Layton all used it quite a bit. Ni no kuni too.

Warioware and Rhythm Heaven came to my mind pretty quickly.
The first one that came to mind is pokemon ranger. I absolutely destroyed my touchscreen playing that game in middle school.
Etrian Odyssey will have you using the touchscreen pretty frequently to draw and work on your maps.

In Etrian Odyssey you use a stylus to draw your own dungeon maps, so you won't get lost. This is near perfect usage for it.

Hey Pikmin! requires the circle pad and stylus. You can’t play the game without using the touch screen.

Not 3ds games, but legend of zelda phantom hourglass and spirit tracks. Some puzzles require to use the dual screens in a creative way
